It would really be great if an open app could be captured. For example, I'd like to demonstrate live animation using the Wind Tunnel Pro app, within an Explain Everything session.

This is not really possible right now, because of the hardware and iPad operating system constraints. We cannot run an app inside a window in our app :-( At least not yet!
You can try to make a few screenshots of the wind tunnel app and put them in Explain Everything. This will be static of course.
You can also import up to 10 screenshots of the app into PhotoPuppet HD and animate it there (PhotoPuppet HD allows you to have animated sprites with multiple frames in them).
